In the meantime some of the other places we visited which were excellent and affordable were:

• Asahidake Onsen in Hokkaido’s Daisetsuzan National Park which has campsites and an excellent youth hostel and outdoor onsen (hot springs);
• Aso-san which also has good campsites and great hiking in one of the most famous volcanic regions of Japan.

We also plan to add to this site, details and notes on how we combined air and rail passes, local buses and hitchhiking in order to get around for less.
